If you're going to want to be able to build jiffydos based on different kernals and use it as a base that allows you to add your own changes, then it's likely the only way that would be practical is to include jiffydos in the original source when assembling. It could probably be done by using if to exclude tape code etc and then use include to bring in the parts that have been replaced, if keeping jiffydos source seperate is deemed important. Where it will start to get interesting is if you start adding things like dolphin dos as well, because it might start getting messy. But I'm sure a solution will present itself at the time.
