There was quite an improvement in sound emulation a couple of years ago, but surely you have upgraded since then, version 1.7 or so if I recall correctly. Basically, the VIC-I only has one volume register so there is no way to adjust the relative volume of each voice. I don't know about varying speed, perhaps your PC is lagging the emulator? I wonder if this is the same version of the song that was published in Swedish magazine Elektronikvärlden (IIRC), subsection "VIC" before it was forced out of the magazine. The version of Penny Lane I remember supposedly was arranged by Peter Tegelberg, but either I misunderstood or he took credit for a song someone else had arranged and distributed on computer shows. Please check so you're not using an ancient VICE and that your PC is fast enough or doesn't run a lot of other programs at the same time to avoid possible lag and frame skipping. Or transfer the file to a real VIC-20 if you have one around. For your information, the uIEC/SD you bought will work just as fine on a VIC so that is not an issue.
