I wasn't really digging deep but the most visible to me were built-in "normal" mouse port (so called "bus mouse" AFAIR) instead of the jerky, "COM" port connected one that was used (if at all) by other PCs (until PS/2 - I have even a university anecdote about it). Compared to those, the Amiga mouse connected to a CBM PC ran almost unbelievably smooth (read: normal). The other important that I seem to still remember is that they tried to cure the damned port/interrupt/driver conflicts PC nightmare by introducing AUTOCONFIG® to the ISA bus on their machines.
